We kindly advise you to first verify whether the cost version used to create the methodology is the same as the one used when creating the new schedule. If both cost versions match, we recommend checking next whether the link rules for the leaf tasks are properly defined. The mentioned warning indicates that the leaf tasks are not linked to the BIM model.
